Possible Bug with "Acquire Multiple Regions" during stitching.

Dear all,

 I have an issue with stitching image sequences generated by the "Acquire Multiple Regions" Plugin.
A similar issue (probably) was raised some time ago, however it was never fully resolved.

- When at the beginning of the acquisition the checkbox "Multiple Positions (XY)" in the MDA window is checked resulting image sequences/stacks do not stitch.

- When this box _not_ checked resulting sequences stitch fine.

- The malformed(?) image sequence loads into MM without problems and, when saved again, stitches fine using the default method.

Is this intentional (and I don't get the point) or is this a bug?
Is there a way to stitch the files without passing them through MM again? I created ~100GB of worth of images last night...

Any help would be appreciated.
