Sorry, I should have responded to you and Eik and Zhanna earlier. We were trying to reproduce the problem you are having yesterday, so far without success. Could you send me your CoreLog.txt file as well as an Acquisition.xml file (the latter you can create by saving your acquisition settings in the Multi-Dimensional Acquisition Dialog)? Thank you.

I have a similar problem with getting autofocus and multi-d acquisition to work together.  I patched a description onto his thread.  I realise you probably have many other things to do besides solve this problem for me, but I'm not sure if you've noticed the addition :)

In summary, I can get oughtafocus to focus beautifully on a sample starting from an offset by adjusting settings and clicking the autofocus button in the main micromanager window, but when using the same settings with autofocus enabled in multi-d acquisition, and starting from the exact same x,y,z location, multi-d acquisition returns images which are well out of focus.

Please let me know if you'd like me to start a separate thread.
